Yea take the Jersey line from 30th to Trenton, and then get off and take the line to Penn Station. It costs about $15 to $20.

I don't know about Newark, but I imagine that you can get to 30th Street Station pretty easily from there, either on Amtrak or SEPTA.

Starting from 30th, you can either take the Amtrak line all the way for about $60-70 a ride, or you can take SEPTA's R7 Trenton Line. That train will take you to Trenton where you can transfer to a NJ Transit line that will take you to Penn Station. The whole trip should take about 2.5 hours (from Philly), maybe a little less if you use Amtrak.

There is a bus that's an even cheaper option, but I don't know enough about it. If you want to look it up though, it's the MegaBus or Bolt.

Amtrak doesn't stop in Newark, DE, but most of the Amtrak trains from Washington, DC to New York do stop in nearby Wilmington. So all you have to do is catch a SEPTA R2 train from Newark to Wilmington, then switch to Amtrak.

Here's the Septa R2 weekday schedule. You'll notice there aren't that many trains from Newark to Wilmington, so I'm not sure if this works with your schedule.

If you have a car, you could always park at the Amtrak garage in Wilmington. It's pretty cheap (at least compared to the $25/day in Philly). About $10/day as I recall, but it's been a while since I parked there.

There are many trains from Wilmington to New York and fares are all over the place. The Acela express trains are the most expensive. Go to the Amtrak site and use the search form to find a train.
